Your reading is weird, lets say that guy indeed has an issue with your deity, that still would not make him an atheist though, since like you say, he supposedly witnessed the deeds that where done in the name of your deity. Anyway, that part is not to be taken literally, both figures are just fictional characters and so neither represents reality, but only views the authors held.
