After being puzzled why Eddard didn't think it impossible for Joffrey to take after his mother (like some of the Starks take after Catelyn), I had to look in to it. There is a chance of a child with a blond mother and black haired father to get a blonde child. The revelation in this scene should be that it's highly unlike that Myrcela, Tommen AND Joffrey all get blond hair. According to one website the chance of getting black is 55 %, the percentage for the other possibilites are 20 % blonde, 10 % brown, 10 % strawberry blonde and 5 % red.

If Joffrey and his siblings really were Robert's, then all three of them would have black hair. And even if the Baratheons did have a blonde or two in the mix, since black hair is so dominant, then at least one of the three would have been born with black hair.

The difference between them is that Jon was an only child and has the lineage to back it up. For Joffrey and his siblings, if they were really Robert's children, at least one of them would have been born with black hair. For all three to be blondes, not to mention the brothers not looking like Robert in the slightest, is enough to realize somethings off
tbf Cersei has blond hair, it's not as if genetics are only passed down by the men , at least in the real world :D making claims that only because of this Joffrey isn't Robert's son is an exaggeration. I don't think you understand how genetics work. Everyone knows black hair is the most dominant hair color. And Joffrey isn't exactly an only child as he's got two younger siblings. Genetics would state that, since black hair is dominant, then either all three would have black hair. Or at the bare minimum, one of them would have black hair. If one or two of the siblings had black hair, then there would be no reason to suspect anything. But since all three are blondes, not to mention the boys look way too much like Jaime, then that's grounds to believe something isn't right.

In the scene, they take it as 100% proof that those are not Robert’s children just because of the hair color. However, in reality, even though it's strong evidence, it's not an absolute guarantee. Hair color alone isn't a foolproof method of determining paternity, as there can be genetic exceptions, even if they're rare. So while it’s unlikely that Robert fathered the children, it’s not technically 100% certain.
